Wordpress map/file help

So I've a website that I need to upload.
The "file" structure is not the same as an original wp install with wp-admin, wp-includes and wp-content in the "root".
It's buildt with a folder containing wp-content and wp-config and another containing the other wp files.
When I'm trying to upload the site I get 500 error on everything I'm doing... So thats what I need help with :)
